The only way to complete this puzzle is to wait until it gets dark, and then follow the glowing blue lights on the platforms where the puzzle starts.
The first two lights will appear on the platform at the beginning, and you just need to use the Cyloop ability and circle them.
The last light you will find on the lower platform to the top of the Egg Man ship where you have to Cyloop the last glowing blue light.
